چکیده

The composition vector (CV) method is an alignment-free method for phylogenetics. Because of its simplicity when compared with the alignment-based methods, the method has been widely discussed lately. There are mainly four steps in the CV method: (1) count the frequency of each k-string in the sequence; (2) construct the composition vector for the sequence; (3) compute the distance between every two composition vectors to form a distance matrix; and (4) construct the phylogenetic tree. In this paper, we review several developments of the CV method respectively.

CVTree: a phylogenetic tree reconstruction tool based on whole genomes

Composition Vector Tree (CVTree) implements a systematic method of inferring evolutionary relatedness of microbial organisms from the oligopeptide content of their complete proteomes (http://cvtree.cbi.pku.edu.cn). Since the first bacterial genomes were sequenced in 1995 there have been several attempts to infer prokaryote phylogeny from complete genomes. Most of them depend on sequence alignme...

Prokaryotic Branch of the Tree of Life: A Composition Vector Approach

The Composition Vector Tree (CVTree) is a parameter-free and alignment-free method to infer prokaryotic phylogeny from their complete genomes. It is distinct from the 16S rRNA analysis in both the input data and the methodology. The prokaryotic phylogenetic trees constructed by using the CVTree method agree well with the Bergey’s taxonomy in all major groupings and fine branchings. Thus, combin...

Jackknife and Bootstrap Tests of the Composition Vector Trees

Composition vector trees (CVTrees) are inferred from whole-genome data by an alignment-free and parameter-free method. The agreement of these trees with the corresponding taxonomy provides an objective justification of the inferred phylogeny In this work, we show the stability and self-consistency of CVTrees by performing bootstrap and jackknife re-sampling tests adapted to this alignment-free ...

Whole Genome Phylogeny via Complete Composition Vectors

The availability of complete genomic sequences allows us to infer the evolutionary footprints between species in a global strategy. However, the length of these genomic sequences poses a challenge on computational efficiency and optimality of information representation in phylogenetic analyses. In this paper, a new method called complete composition vector (CCV) is described to infer evolutiona...
